The energy scoring function included in the software (ITScorePro) was developed by using a novel statistical mechanics-based iterative method. Compared with the traditional way to derive knowledge-based scoring functions, our method circumvents the long-standing reference state problem by using rapid iterations through a physical, global convergence function.The rapid convergence of this physics-based method, unlike other parameter optimization methods, warrants the feasibility of deriving distance-dependent, all-atom statistical potentials to keep scoring accuracy. ITScorePro has been validated using diverse benchmarks and significant improvement in performance has been achieved.
